The scholars have done \u201cqiyaas\u201d (analogical reasoning) on taweez (amulets) that the same way it is permissible to enter the toilet with taweezes which are covered, similarly the MP3 player is considered covered hence it will be permissible to touch it and take it to the toilet as well.
