When should the dua at the time of the rooster crowing be read? Only in the morning or every time you hear it during the day.
In the name of Allah the Most Beneficent, the Most Merciful
The dua should be read every time you hear the rooster.
The Prophet (P.B.U.H) said
إِذَا سَمِعْتُمْ صِيَاحَ الدِّيَكَةِ فَاسْأَلُوا اللَّهَ مِنْ فَضْلِهِ؛ فَإِنَّهَا رَأَتْ مَلَكاً وَإِذَا سَمِعْتُمْ نَهِيقَ الْحِمَارِ فَتَعَوَّذُوا بِاللَّهِ مِنَ الشَّيطَانِ؛ فَإِنَّهُ رَأَى شَيْطَاناً
Abu Hurairah (may Allah be pleased with him) narrated that the Prophet (peace and blessings of Allah be upon him) said: ‘When you hear a rooster crowing, then ask Allah for His bounties, for it has seen an angel, and when you hear a donkey braying, then seek refuge in Allah from Shaitan, for it has seen a Shaitan’ 
This Hadith is general and tells us to do dua any time we hear a rooster.
Yes, there is another Hadith that tells us to not curse the rooster as it wakes us up for Fajr.
Zaid bin Khalid Juhani (R.A) reported the Prophet (P.B.U.H.) said:
“لا تسبوا الديك فإنه يوقظ للصلاة
“Do not revile the Rooster for it wakes you up for Salah”
The chain of this Hadith is reliable according to Shuaibal Arnaoot, Zubair Ali Zaie, and Abdullah As Saad.
